Commet Bug Fixed

A critical bug had been fixed in Commet. This bug affected the treatment of large files composed of more than a billion of k-mers.

You can update the git repository by a “git pull” command or download the last version of Commet (https://github.com/pierrepeterlongo/commet/archive/master.zip).

Dans le cadre du projet Colib’read (http://colibread.inria.fr/), l’équipe Irisa/Inria Genscale (http://team.inria.fr/genscale) recrute un(e) ingénieur(e) de développement pour une durée de 18 mois.
Poste à pourvoir dès que possible.

Profil du poste
– Assurer le développement d’outils issus du projet de recherche Colib’read: détection de variants, assemblage précis de données de séquençage. Ce développement pourra consister au déploiement de méthodes déjà prototypées, au codage de nouvelles méthodes ou à l’amélioration (via la parallélisation par exemple) d’outils existants.

– Avoir un regard critique sur les résultats des outils. Le/la candidat(e) recruté aura pour mission de mettre en place des méthodes de simulation et de test permettant de comparer et de valider les approches proposées.

– Le poste, basé sur un profil d’ingénierie, comprend une forte coloration “recherche”. La personne recrutée devra donc avoir un goût pour ces aspects plus prospectifs.

*Environnement de travail*
– Le poste sera basé à Rennes au sein de l’équipe GenScale. Les interactions seront fréquentes avec les autres équipes du projet Colib’read. Le/la candidate aura accès à des moyens de calculs conséquents et pourra s’appuyer sur les données et l’expertise de nos collaborateurs biologistes.

Formation et compétences requises
– Master informatique et algorithmique ou master bioinfo.
– Forte motivation et connaissances dans le domaine de la biologie moléculaire, en particulier des techniques NGS.
– Forte motivation pour les aspects recherche (prises de risques, publications, …)
– Algorithmique avancées (techniques d’indexation, algorithmique du texte, …)
– Codage en C/C++, environnement Linux
– Idéalement:
* Expérience en analyse de données de génomique et NGS
* Travail collaboratif (GIT, SVN)
* Connaissance des outils d’analyse statistique.
* Maîtrise de l’anglais

Colib’read postdoctoral position available

Title : Algorithms for detecting complex variants in unassembled NGS data.

Context

In the context of the ANR Colib’read, we propose a 18 months postdoctoral position.

It will be located in the Inria/Irisa genscale team, Rennes, France http://team.inria.fr/genscale. A major expertize domain of this team is the development of methdos for the extraction of relevant biological information from high throughput sequencing data (NGS), bearing in mind the objective to design scalable (both in term of time and memory) algorithms for processing such huge datasets.

Description

The aim of this project is to propose new methods to efficiently detect polymorphisms and variants while working with unassembled NGS data for which no reference genome is available.

While such method has already been developped and validated for the detection of small polymorphisms such as SNPs, the successfull condidate will focus on more complex variants  that are structural variants. She/he will design, implement, and validate the new method. A  following line of work will be the integration of the detection of these various biological variants (SNPs, indels, structural variants) and their combinations into one single tool.

Profile

  • PhD in computational biology or algorithmics with a strong interest for biology
  • good programming skills (C, C++, python, …)
  • background in sequence and graph algorithmics
  • a prior experience with high throughput sequencing data will be appreciated
